Installation
Please see System Requirements. To install, just run the Installer and follow the prompts. Please do not redistribute any of the files you receive with the SimPlot distribution. Please send me an email message (see Contact the Author) to let me know you are using SimPlot. To make this easy, you can find a convenient link under the Help menu if you can send email from the machine where you use SimPlot. I also appreciate knowing where you are, and what organism(s) you are studying with SimPlot. I aggregate this information to summarize the use of the program - I will not share your particulars with other people. Also, I will not share registration information with any corporate entity.
If you wish to use PAUP* or PHYLIP external programs, you will need to acquire and install them.
PHYLIP is available from Dr. Felsenstein's FTP site PHYLIP ftp site. There is more information about these and other programs on the PHYLIP WWW site.
PAUP* is available for about $100 from Sinauer Associates. Please note: the console (MS-DOS) version of PAUP* is what SimPlot needs, and might not be included when you install the Windows version. I suggest that you purchase the Windows version, then go to the Support section of the PAUP* site and request the console version, which is available at no additional cost to registered users of PAUP*.
For both PHYLIP and PAUP*, the first time you attempt to use the external software in SimPlot you will be prompted to locate the directory where the appropriate program is to be found. From then on, SimPlot should "remember" this location. If you want to change it, that option is available in the Preferences dialog under the Options menu.
Note to users of previous versions of SimPlot:
To perform BootScanning, you no longer need Joe Felsenstein's PHYLIP suite separately, though you may want to download the current version (you can use either the internal version 3.5p code or the external version, which will stay current with PHYLIP).
